I'd just go with most wins being the deciding factor, with the tiebreakers being most 2nds, then most 3rds, and then fewest "Did Not Finish". I wouldn't care for a system where the champion could be someone that didn't win any of the races.

Another way to do it is the old system from the 1930s. 1 point for first, 2 for second, 3 for third. From there, increasing points for percentage of race run up to 8 points for DNS/DNF. Winner is the person with the fewest points, just like golf.
