Was Jonny Quest a spy?

Not really. His father was a scientist who would have adventures that sometimes involved spies.

Ace Bannon is. In some episodes he is referred to as an "agent." He is assigned to protect Dr. Quest and his family, but his background is as a field agent and security expert (possibly assassin). The agency he works for is not named.

Jonny Quest was not a spy series. It was a science fiction adventure series. They seemed to be fighting monsters and the like. Their arch enemy was Dr. Zin. Bannon was a bodyguard protecting the family. He was an agent, for hire. More like an agent in the business since not a spy.
