Where the generally orthodoxy of the period mean that armies would try as much as possible to deploy their armies with 2 cavalry wings and a main body of infantry? If so should we limit players to orthodox deployment?

I'd say write the rules realistically, so other deloyments don't work very well. So long as formed infantry have no problem with repelling cavalry from their front, cavalry will go on the flanks.

Might be worth while to be sure the rules don't permit/encourage tighter infantry-cavalry coordination than could be pulled off historically.

I seem to recall that there are 17th Century manuals covering army deployments. How far these were just theoretical I couldn't say.
