I am looking at trying a solo WW2 naval campaign, something short such as running a convoy to Malta. I will use my home brew rules, which owe something to Flecther Pratt, GQ1, and several other rulesets. Are there any good campaign rules/guides out there that are suitable for solo play and are not tied to a specific set of tactical rules?

There are probably quite a few. I've published a few so I don't want to skew the discussion their way. But I just wanted to comment that in my experience many naval campaign systems that are written with a particular set of tactical rules in mind do actually work well with other sets with only minor changes.

I have now produced a draft set that I will play test on a simple convoy run from Alexandria to Malta. Any attacks on the convoy will be decided by its location, so the longer at sea the greater the chance of attack.
Any attack will dice for how firmly it is executed. I will try three levels: Cautious, normal and determined. This will apply to air and surface attacks, and could result in a timid attacker being pursued off the table leaving the convoy exposed to a determined effort.
