That looks like a beautiful game. Not sure what you can do regarding the 3D cities, other than having a replacement piece into which a 'pawn' might fit… But that seems like a waste of some nice models. Place a flag if garrisoned (shows it is occupied and which side holds it) and have an off table chart of cities, on which the actual pieces could sit, perhaps?
