I was thinking about picking up some of the classic ARII kits for the ships, in 1/20000. The Zentran flagship, the NUPETIET-VERGNITZS VRLITWHAI, which is 4km long in canon is 20cm long in scale …That would mean fighters would measure less than 1mm…

How best to, from a modelling standpoint, represent squadrons of fighters/battlepods/destroids at 1/20,000 in a theoretical game that I have no clue in how to put together or for what rules to use.?

Either use a different scale for small craft or use some grains of sand and don't worry about how they look.

If you are doing ship-to-ship combat, at that scale you are not representing individual fighters, but entire squadrons. Use counters. Even the SDF-1 is tiny at this scale (IIRC only an inch long).

The only issue with the Arii kits is that they tend to have shaoe issues. Still the only reasonable game in town right now. That & there is no Salan Scout SHip as far as I know.

Good suggestions guys. What's the smallest valkyrie in existance?

For the counter option the old Tsukuda boardgames look like good options for counters. With each counter representing a squadron of the same type, rather than an individual craft.

Hmmm, no Salan Scout, maybe Shapeways could be an option here, if I win the lottery!

Garand I like the idea of the plucky SDF-1 being dwarfed by the Zentran ships on the table.

Any suggestions on good options for rulesets..?

Personally I like BFG & its clones from Mongoose (A Call to Arms). Maybe this could be adapted? With Zentraedi ships & their massive batteries of Guided Converging Beam Cannons (so many that the tech specs usually simply say "many") is a perfect candidate for a "throw a lot of dice at it" game.

As a side note, I would love to see a lot of these Arii kits get reissued. The Arii Regults were quite good models, capturing the look of the pods better. THey were certainly better than the Valkyrie Battroids kits (the fighter & GERWALK models were a bit better, save for the GERWALK's ham-hands). I think Bandai may have the molds, & are sitting on them. Despite the shape issues of the Zentraedi ships, if Bandai re-poped these, I'd buy them all as fast as I could.

Eldar? Chaos? Are these generic space combat rule adaptable to Macross or GW bull^shit?

Studio Bergstrom has some nice fleet scale mecha. Not strictly in scale with the model ships, but they're really nice. He has some good Macross style ships too! Personally I like Full Thrust for robotech.
