I'm pretty sure that Confederate regiments carried only one flag.

I was watching the Gods and Generals Chancellorsville attack and the Virginian regiments had the state and battle flag .

These re enactor guys were sticklers for authenticity, even threatening to walk off the Gettysburg set if standards were not maintained.
