Which of the two great captains would make for the most interesting period-specific rule set – Alexander`s campaigns (335-326 BC), or Hannibal`s campaigns in Italy (218-203 BC)?

I think that Hannibal's era is going to give you a bit more diversity in units and tactics.

I would suggest Alexander. Illyrians, Paeonians, Thracians,
Greeks, Western and Eastern Satrapic Armies, Royal Army, Indians, Tribes of the Hindu Kush. Battles and skirmishes fought over a huge variety of terrain. Set piece battles, raids, skirmishes, sieges. So many possibilities with Alexander.

In a perfect world, both would be my choice as I certainly enjoy putting my Carthaginians and Romans on the table.

Both good choices.

When I had to make this choice, I went with Punic Wars. Each contingent of the Carthaginian army is a nucleus of a whole opposing army for either the Carthaginians or Romans, and those armies can then also provide allies for both, so it's sort of a nicely scalable period/genre.

Other factors to consider:

If local gamers have opponents or allies for either choice, go with that one. Ready and willing gaming buddies help get your own army[ies] on the table sooner.

If you care more about one of these topics, go with that one. Projects are less likely to be abandoned if there's a strong passion behind them.
