I'm building an Astra Militarum kill team. In looking in the rulebook and thinking of different modeling and list-building possibilities, I'm confused over the differences between the Infantry Squad Guardsman Gunner and the Special Weapons Squad Guardsman.

They both cost the same points-wise. And seem to be able to take some of the same weapons. And can take some of the same abilities.

To further confuse things, there's also a Special Weapons Gunner! This seems like yet a THIRD name for what amounts to the same thing. I mean for the tabletop you could just build a box of cadians and give a few some different-looking weapons and keep the regular infantry with standard rifles and you're done.

It feels like there's a lot less customization possibilities than are being portrayed and claimed in this case.

These all feel like different names for essentially the same thing. They all cost 5 points. And as I said can all take similiar weapons and other stuff.

Is this GW trying to make these different soldier types appear to be unique when in reality it's just total redundancy?

You can only take a limited number of Gunners.

Being a Gunner allows you to take specialisms (how I hate that word).

I toyed with the idea of mixing my old metal Cadians with my less-old metal Steel Legion troops to differentiate the regular grunts and special weapons guys.
But like you, I realized it didn't really matter.
