There were "gray on gray" incidents, where random/small Wehrmacht units stood up to the SS or Gestapo. But they were exceedingly rare, and mostly occurred at the end of the war.

Before the last days, it was essentially suicide for a Wehrmacht officer to participate in any conflict with SS or Gestapo. Yes, the soldiers in the train station might have out-numbered and out-gunned the SS train guards. But where would those soldiers go after the event? Short of immediate desertion, there was no hiding from the swift retribution that would come their way. Not even Generals or Field Marshals could hide from, much less protect their subordinates from, the SS or the Gestapo.
