Good luck! If you're looking for something for the Valley Campaign of 1861, there was no system and few records. You're probably looking at a mix of Confederate First Nationals, "Bonnie Blues" and state flags--which are not necessarily the present flags of those states--with some completely off the wall stuff done by hometown ladies thrown in for seasoning. There MAY have been some colors resembling the Battle Flag, but not spot on. (I saw one in a museum in the Valley which was rectangular rather than square and had no white outline around the blue saltire--but no one seemed to know whose it was, and it may not have been as early as 1861.)

The good news is that no one can prove you wrong.

@ NCP
RP is spot on for that division in the early 1862 Valley Campaign for Jackson's forces.
My research has divulged this plan for a target period for me of what seem to exist May-Early Aug.
This is what I am using for what its worth
Stonewall brig
2nd Va- state flag: blue with unique state mural in a central circle reverse and special opposing circle on the observe in blue with white letters "GOD and Our Homes" at top, a ribbon in center with "To Allen's Regiment from" then in lower portion of the circle "The Ladies of Jefferson"
4th Va- national
6th Va- state flag: white stars on blue ( like bonnie) but larger with a circle in center of the state emblems ( similar version to the 2nd's but set horizontal surrounded by writing "Sic Semter Tyrannis" (in one direction CW) "Virgina" ( other direction on parameter of the circle CC) -Observe. Reverse similar lay-out but of an eagle holding national flag w/writing "Liberty" ( one direction CW) "My Native Soil" ( CW)
27th & 33rd Va- Nationals
Garnetts Brigade
1st Va Btn- standard State flag as seen in the google search for ACW- State seal( brownish back ground-not white like in the 2nd's) in circle both sides.
21st Va- national with unique star arrangement with a larger central star surrounded by the other 10.
42nd Va- National
48th Va- standard state but reverse has blue circle with writing Virginia Infantry (central)- 48th (and lower)Regiment
Brigade Taliaferro
10thVa- Standard state
23rd Va- national
37thrd Va-standard state
47th /48th va- National
Lawton's Brigade
13th and 60th Ga-National with GA emblem in center of stars/blue militia flag with state emblem
26th ,31st, 38th- stars and bars variant from Ga Department with 12 stars and no border
61st National variant with larger star in center of circle of stars.
GMB most likely has all these versions under their state flags CS4 thru CSC2 and National/variants
I made my own since I have 10mm Army.

Good Luck

MG
