Yes …

They make nice figure markers.
They work well for certain terrain bits.
And, let's not forget skunk tails for orcs.

These are orques, 'coz I got 'em from a dud in Canada.

Just Jack, I love those missiles!
I used to use pipe cleaners a couple decades ago, different colors and cut up into smaller pieces, as various markers for casualties and morale status. Still have 'em but haven't used 'em for many years.

I use them as damage markers in 1/300 air games, smoke, fire end engine damage. In my Johnny Reb ACW games they are all but mandatory for charge, casualty morale etc.

As mentioned, hedges in small scales, as "toothpicks" to denote casualties and such. I've been looking at getting a range of colors and using them to denote declining strength on single-stand units, but I'm still hoping to find some other way out of that problem.

I use them to denote artillery zones in 6mm, and also to mark fired ATGW's, although not as elaborate as Jacks nice ones.

I use tapered ones for rockets with smoke trails and as hit markers in air games (cut a section, fold one end, and it will clip over the wing of a 1:300 scale aircraft).

The main use I have for pipe cleaners is cleaning my pipes – I can't imagine using "craft stems" for this!

I have just ordered some to make missiles for X-Wing, I plan to recreate the Ventral batteries from a star destroyer, and the batteries on Starkiller base, I had a go at doing the cards for them too…

I intend to use the pipe cleaners on spare bases, and move them like ships – I think this would make an interesting addition to X-Wing games, trying to avoid missiles while fighting the First Order ships too!

I use them as musket smoke markers in ECW games. I would use them as damage markers and missile trails in air combat or space combat games. I have the WW1 aircraft need to finish the rules.
