Does anyone know how would the jacobite highlander regiments be equipped at the Battle of Killiecrankie? Would they all have muskets, and different meele weapons according to their means?

I believe the wealthiest and more noble highlanders (the ones with the clan name) had firearms in the front rank… The lower ranking and poorer highlanders formed up behind with whatever weapons they had.. Swords, axes, daggers, clubs and whatnot.

As a rule of thumb top boys had the full set of weapons sword, targe, sgain, pistol(s) and musket. The next rank had some of these and those below that had whatever weapon they owned.

They certainly had more muskets by the time they finished there.

If you are wondering about Cannon's Irish foot either white or redcoats seem to be the current view. They were detached dragoons so I imagine they fought with sword and pistols when they charged.

One more question: Would the clan regiments be organized in regular companies like the scottish regular regiments? If not, what would be the internal organizacional of a clan Regiment in 1689?

The hierarchy of the clan assembled by area each under their own local leaders. They came together to form the clan regiment with a clear chain of command from top to bottom.

A little later than Killiecrankie we are told they formed up with the better armed men covering the lesser armed. Discipline was high. Despite their ability to quickly cover bad going informed opinion took the view that they did best in good going.
