Has anyone got a good method for this? I am thinking trying to paint something like that will be too untidy, especially with my skills.

Print onto thin paper if it will bend enough?
Use available decals if they are soft when wet?

I know there is some debate as to whether this was actually done to any extent in France 1940 which is my thing. I was only going to do a token few, honest!

I used Skytrex decals, don't know if they are still available

Warflag do some nice free ones – scale to the size you want and print onto thin paper – I then paint the back of the paper with a thin layer of PVA glue and manipulate the flag to shape it to the vehicle

Depending on your scale, archer makes some, and has a video tutorial on how to apply them.

I made an aircraft ID panel recently for my 28mm Panzer I. I cut the flag out of foil taken from the neck of a wine bottle. This keeps the shape much better and is more durable than paper or thin aluminum foil. I painted the flag red and then added a paper white roundel and swastika that had been downloaded online.

The resulting panel draped over the engine deck looks pretty good.

I seem to recall that beside the swastika flag there were single colour air recognition flags used in France in 1940. IIRC these were either yellow or orange in colour. Might be easier to create as initial trials.

I did the same method as Trenchraider, but in 15mm, although I hand painted the swastika in the middle. Although the emblem is not well done, it's not that noticeable in the grand scheme of things. I may try the printed paper roundel method next.

I don't do aerials to mark my command vehicles; it makes storage too difficult. My commands have a tank commander out of the hatch. The vehicles that don't come with an open hatch option get a deck flag. So far, that's been a PSC Panzer II, Pz 38(t) and Sdkfz 222, so they aren't that numerous.
