I have seen these flags depicted in just about every shade of blue. Does any one now if that is a result of fading over time or did they come in the different colors?

I think it could be either reason. Quality control on dyeing fabric in the South during the war was probably not something that was enthusiastically practiced. A lot of the unit flags were made by the local ladies of the state from which the regiment was raised using whatever material was available – cotton, muslin, wool, silk – and whatever dyes were available. I would think that as long as it was a medium to lighter blue, then it was OK.

During the war flags of that sort were normally done by the government and issued in batches. The ANV battle flag is a perfect example and there are different 'issues' of that flag that can be identified by various characteristics, (white border, orange border, etc).

I don't know if the Hardee flags were done the same way or if they had a series of issues. I'm guessing that since there are several variations of the flag, (oval center, round center, etc) that they came from different sources so there would be variations in the color.
