I have to admit I am not as up to date on the naval history of WWI. But why would these U-boats be flying the Japanese ensign? Robert

U-46 was assigned to Japan as war booty. Perhaps that explains it?

Yep, CampyF got it. U46 was ceded to Japan. Here's some details of her IJN service from uboat.net:

'Surrendered to Japan. In Japanese service as the O2 1920-21.
Partially dismantled at Kure Navy Yard in April 1921 but then rebuilt at Yokosuka Navy Yard 1925 as a testbed for submarine salvage operations carried out by the tender ASAHI. During her transfer from Yokosuka to Kure on 21 April 1925 she was caught by a storm (not typhoon as written in some sources) and lost. On 5 Aug \'27 her hulk was spotted by a U.S. merchant west of Oahu and later scuttled.'

In total, 7 boats were handed over to Japan (U46, U55, U125, UC90, UC99, UB125, UB143). All were handed over at Harwich.
