I have done up some flags for Portugal for my WSS units. I have posted these on my website in case anyone else is looking for some. These are very speculative and most are variations on the windmill pattern. There is also a green and white horizontal stripe flag and the Braganza coat of arms on a white background. Along with the flags I have posted the patterns to use in Paint.

BTW these are mostly BMP files so they may take a bit to load.

Did you use Pat Condray's booklet only, or you found other sources ?

I'm not exactly sure but it could be that the arms of Portugal on flags, before 1834, could look like this, so without the tip at the base..

Condray's book was the main source.
