To answer one question: for a large game like this you can't let players go in turn (IGO-UGO) you could try something simultaneous. For the ships a good solution is counters that players must play (face down) one game turn in advance, because a sailing ship cannot react at once to its captain's orders.

For troops fighting on land, there are some other solutions…
