Has anyone ever gamed pirates versus the locals like say Aztecs, Incas or even Amazons? If so any comments on how the rules you were using handled it? Pictures?

Yup.

We did that a few years ago, unfortunately, no pics for you.
We treated them like experienced natives. Better at fighting and defense. And gave them better weapons, but still no firepower i.e. cannons, pistols. Lots of bows and catapults though.

Not historically accurate, but, hey. It was fun.

You could take a look at Freebooter's Fate, a skirmish-level miniatures game.

No, not yet, but there are tribes of fierce indians about, so it could happen.

They've been raiding the colonists off and on, for some time now, so just another faction to worry about.

Wow those Freebooters are really nice! But $10 USD+ per figure. Are we really to that point now? Is there a cheaper source?

Ive used my pirates against Amazonians a couple of times with modifications for weapons to This Very Ground,

Amazonians are basically Wooland indians with pirates being Militia

Yes we sometimes have some "hostile" (= defending their homeland with courage against foreign invasion) natives in our games.

'In the flesh' I can't provide indication, but in miniatures both Shadowforge ('Tribals') and Maidenhead ('Babes that time forgot') offer whole tribes, with heavy and light infantry and 'cavalry'

Indeed Freebooter started an Amazons range, and Calvalade has Meso-American looking ones who would be specially suited to the area, but the range is currently limited to 3 figurines:

Played in a game in which pirates and government ships were sailing among and landing on islands. There were a lot of Old Glory Cannibals on the islands which had their hair painted as if it was caked in mud. That was a really interesting look. There was a cannibal chief. Also the cannibals had the Old Glory canoe.

Played in a game in which pirates were conducting a slave raid on the coast of Africa. The scenario designer had intended that the pirates advance inland to an African village, but the natives actually met the pirates on the beach, and the outcome was so bloody that the pirates had to retreat after driving away the natives from the beach. There weren't enough unwounded pirates left to make it to the village and back.

Haven't played in a game involving pirates and Shadowforge Tribals. Look forward to doing that someday…

You might find that Aztec Rex is a fun movie for inspiration:
