Based solely on the pictures …

Those "flaws" looked to me more like pebbles or debris that you'd see in any dungeon or cave corner. I would have left them there.

I'm pretty certain those are flaws, as nothing like that appears on the stretch-goal tiles.

Otherwise, it's just a matter of taste whether you remove them or not. To me, having the same "rock" in the same place over and over again gets annoying.

I missed that then. I thought it was in just a couple random tiles and not a recurring flaw pattern. Yes, that would annoy me too.

I'm with Cacique on this. I have these tiles as well and think the so-called "flaws" give it a more natural feel. I dry brush them to make them stand out sometimes.
