There's Game Empire on Clairemont Mesa Boulevard, and Game Towne in Old Town. I haven't been to either in a couple of years, so otehrs may be able to advise better; but I don't think you'll find much in the way of historicals besides Flames of War.

If you don't mind driving, I think there's also a shop in Vista.

Game Towne in Old Town

I was there last year. Flames of War plus a decent paint selection and some magazines. Tons of boardgames.
