Probably just use them as is. The difference between 28mm and 40mm figures in size won't make a difference in the rules.

I'll second Pictors Studio, All my 40mm individually based figures are on 25mm (2 penny piece) bases, so the same size as most people's 28mm stuff. As long as your bases aren't huge it shouldn't make any difference, except in rules that have ridiculously short ranges, like Bolt Action. Even then it won't change the game play, it'll just look a bit odd.

Just as Pictors suggested, I use rules intended for 28mm figures for 40mm. Since the footprint is essentially the same for 28mm and 40mm, no need to modify.

Ditto for all of the above comments. Rules for 25/28mm figures will work for 40mm figures without changing anything.
