Never having used a hex mat before, I need some help as I may be getting one for aerial games.

For a table 6' x 8', is there a convention for the direction of the hexes?

Its usual to have the hex rows running long grain, but you don't have to if you don't want to.

Do some rules actually specify a particular direction: I seem to recall this being mentioned in some posts?

The rules I am thinking of using the mat for are Bag the Hun, Blue Sky and Bombers Over Germany.

I don't think it really matters Alan, I just recently ordered a mat from HotMatz for Bag the Hun.

In general terms, you want the hexes to run straight in the direction of a bombing mission (the bombers should be able to reach their exit edge without maneuvering), and in encounter missions it hardly matters. There will be exceptions on a case-by-case basis.

I've played a lot of CY6, and found that it's by far most useful to have the hex grain run straight the long way (between short edges), but this coming weekend we're playing a scenario that clearly expects the straight grain to go across the table the short way (between long edges).

I use long grain for Blue Skies and Air Force, yes I am that old, and both work fine but I have used maps with the hexes across the grain as well.
