One good source for OBs is the classic Battles and Leaders of the Civil War. Volume 4 covers 1864-5. There doesn't seem to be a free download available for Vol.4, but many libraries will have it:

A lot of the CS records were destroyed in the retreat from Richmond. Your best bet for unit strengths will be an arduous task. You should first locate the Orbat for each brigade, or division, then start contacting the various state archives regarding the individual units looking for consolidated monthly reports. A surprising number of these still exist as a copy was to be filed with each state's Adjutant General, in addition to those sent to the Army's records division in Richmond, etc.

These will be in microfilm but, where available, will give you the strength of each unit as of the reporting date, usually the last day of each month.

Federal units are the same, but they are more usually available online. Many will be available through the Library of Congress.

This won't be an easy task, as I don't know of any published source just yet.

Check out the official Records of the War of the Rebellion (known simply around ACW folks as the ORs). You can find them online.

Any particular armies? And how far down? to regimental level?

My book Towards an Indefinite Shore has OoBs for both sides, all theaters, for that period, but only down to brigade level.
