Hi,

Does any know of any rules that would work for 6mm Boshin War? (Samurai vs Imperial Japan)

Well for rules specific to the comflict no.

But you can always use snadbox rules like Black Powder to build army lists for the Boshin War.

You could try adapting the Polemos series or the 1859 one, but I am not sure how much.

Adapting the sandbox systems maybe easier.
