America: The Winter Soldier had a massive impact on the present-day Marvel Universe, which means it hit our trusty S.H.I.E.L.D. agents particularly hard. The organization is a mess after the closing events of that movie, and the team has to go into ghost mode if they hope to survive and piece together enough infrastructure to continue protecting the world from threats foreign, alien, and otherwise.
