Matsuru Sami Kaze, the four holes behind the engine are bombs in a vertical bomb rack. Behind them are observation windows.

Are those counter weights to lower the landing gear with gravity?

Those are part of the strut structure of the landing gear. Here's a shot of another model (about 2/3 the way down the page) that shows the landing gear extended.
