Is there a good resource for Japanese ships like shipcamouflage.com? I am fairly clueless in how they were painted. I hope I haven't missed a really obvious resource.

Japanese ships appear to have been painted a flat gray up until almost the end of the war. There appear to have been four different mixes of this, all of which are available from Testor's Marine Masters line; Clash of Arm's guide to painting WWII ships has some more information on the subject.

Yep; the different shades depend which arsenal the ship was last refitted at, as the major shipyards each had a different shade, if memory serves. Try Googling "Schnyder & Short" – they're bound to have some good info.

The "greys" referenced seem much darker and more blue than in any pictures.
